Help with re-doing a D3 install for Jeep Wrangler '08

We recently got a '08 Jeep Wrangler Unlimited without Infinity speakers & bought the Avic-D3 at Best Buy and had them install it. We installed Sirius, an iPod controller, and rear speakers. Well, the speaker install sucked, and we were given the wrong iPod controller.

So... we took out the iPod controller - we're going to have to order the right part. We installed front speakers & tweeter ourselves (after being told it couldn't be done by the Best Buy installer).

While we had the head unit out, I wanted to do the parking break bypass, but... I couldn't find the wires the picture in the sticky threads had advised. Turns out that piece where you switch the wires & such is... in the Pioneer Avic-D3 Box. The back of the head unit has a million wires being sliced together using a wiring harness that looks like the METRA chto-03.

So... here are my questions:

1) Can I still do the parking break bypass?

2) Is it normal to not use the piece shown in the stickies with with all the labeled plugs?

3) Is it normal for every single wire to be spliced into the wiring harness?

4) Should I redo the entire install, keeping in mind that I plan on installing a sub in the future?

If you need, I can post pictures of the install later when I take apart the dash again.

If everything is working fine, I'm sure you won't need to rewire the power/speaker wire harness. It's fine to leave the other harness out if you're not using any external amplifiers or a reverse camera or any of that, because you wouldn't be using anything on that harness to begin with. So just ground the parking brake wire, get the other harness out of the D3 box, move the mute wire to the proper location and ground it, then plug the harness into the D3 and put the unit back in the dash and you're good to go.
