Bypassing your unit has abosulutely no affect on your cruise control. I would consider other things.

Check the fuse for the cruise control system. Also, check to make sure you have not disconnected or severed your VSS wire during the installation.

I am having the same problem. My cruise control no longer works. I did the bypass AFTER an installer did the install.

Maybe what is happening is that the green parking brake is actually connected to the car, and the cruise control thinks the ebrake is on?

I am not sure if the green parking wire from the D3 is just grounded, or grounded and connected... I'll have to check.

Everything else is working ok. Except that after the bypass, it no longer goes into night mode when I turn the headlights on.
