I was working on the Z today and accidentally put a minor scratch on my Pioneer Avic-D3 screen. Is there any suggestions on how to fix it?

Sorry to say, but I don't think there is an easy way to fix it. I believe that I read earlier that you will most likely have to replace screen. Although the screen has layers, I don't think that anyone sells the top layer them seperately.

Looks like I was wrong. There is a guy on here that can get you a replacement touch screen so that you can just replace that. I haven't used him before though so I can't really vouch for him.
