Thinking about upgrading the firmware on my app radio sphda02 from 4.13 to 4.16. According to pioneer, it removes the "allow" bug. My concern is currently I am using a standard bypass relay, and its working great. Can anyone confirm that upgrading does or does not change the parking brake settings? Any other reasons why it's a bad idea to upgrade?

Does the "allow" bug bother you badly? If not, I would just leave it alone. Reading the instruction manual for the sph-da02 on the pioneer website, it says that the brake must be applied, released, and reapplied (just like the appradio2), which means a simple relay won't work.

A PAC TR7 relay can be programmed to bypass the PB.
