I have done the bypass, but I am getting the bluetooth package put in in a couple of weeks and I beleive that it uses the mute when connecting to the phone.

So will the bypass create problems for my bluetooth installation?

No, the bypass mutes the unit through the port it connects to the D3 with, not the mute wire used in the bypass. You're fine.
