Thanks. I just ended up creating individual m4v files by chapter with Handbrake and will keep all chapter files in their own folders so that I can skip easily.

Has anyone been able to skip chapters while watching an m4v or mkv? I've encoded a dvd using handbrake and neither format will allow me to skip chapters. I can skip chapters for the m4v on an AppleTV or on VLC for the MKV.
