Have you tried clicking the DVD screen so you get a menu, then select top menu? It almost needs a refresh of whats going on before you can see the video.

I have the exact same problem. Mine is wired through a Metra harness to retain the factory amp in a 2002 Lexus IS300. Were you able to find a resolution to this? Does anyone here have experience with this same problem?

Ok this is how the problem was solved for my situation:
See Pg.39 of your manual

Setting the rear output and
subwoofer controller
This unit’s rear output (rear speaker leads output
and RCA rear output) can be used for fullrange
speaker (FULL) or subwoofer (S.W) connection.
If you switch the rear output setting
to S.W, you can connect a rear speaker lead
directly to a subwoofer without using an auxiliary
amp.
Initially, the unit is set for rear full-range speaker
connection (FULL). When rear output is
connected to full range speakers (when FULL
is selected), you can connect other full range
speakers (REAR) or a subwoofer (S.W) to the
RCA rear output.
! When the multi-channel processor (e.g.,
DEQ-P8000) is connected to this unit, you
cannot operate this function.
1 Touch REAR SP on the initial menu.
2 Touch < or > next to REAR SP to switch
the rear output setting.
Touch < to select full-range speaker and FULL
appears in the display. Touch > to select subwoofer
and S.W appears in the display.
# When no subwoofer is connected to the rear
output, select FULL (full-range speaker).
# When a subwoofer is connected to the rear
output, select S.W (subwoofer).
# When the rear output setting is S.W, you cannot
operate the following procedure.
3 Touch < or > next to PREOUT to switch
the subwoofer output or rear output.
Touching < or > will switch between S.W and
REAR and that status will be displayed.
Basically the setup for the Rear needs to be Full and not as 'S.W.'
Give it a try, it solved my problem. After this, you shouldn't be able to control your 'Bass' except through 'Bass Control'
